Yep. In 2000, Jeff Kent won the MVP and Silver Slugger, despite Bonds finishing better than him in all the listed categories. His case was the only one where the better stats were all held by the SAME teammate.

You've got two more here. Jimmy Rollins in 2007 and Dustin Pedroia in 2008.
Mauer not only led his team in OBP and SLG during his MVP campaign, but the league as well. But he DIDN'T lead in HRs, and he DID have starters with fewer SOs. This was the best guess that isn't right.
